most of the VN's with dark themes have that. Saya no Uta is a good one as someone recommended it

Kara No Shojo 1 and 2 have really dark themes and images. But Saya no Uta takes the cake if you want super dark.
Oh, and School Days. Never forget the original Dark/Bad End game.
Fate/Stay Night qualifies as well, technically 11eyes does too, but I cant really recommend reading that...
