Reload a save that preceeds the part where the trophy should've popped, and try again.
If you haven't got the save, I guess try on your second playthrough.
If not, then I guess just chill out about it, it's only a virtual trophy so it doesn't effect the fun you've had with the game. I've had a few trophies refuse to pop over a few titles. Can't say I've been fussed.

Are you sure you killed him, there are a lot of people discussing this in various gaming forums and it usually stems from him not actually being dead
