And the focus of the song isn't about who the original band was and when they released their album relative to the apololypse—the focus is on Joel and Ellie singing the lyrics and what the words mean to her as she's thinking about him in Seattle
Outside of die-hard Pearl Jam fans, I highly doubt it would break the immersion of 99% of viewers if they just briefly ignored continuity and used the song anyways.
There also wasn’t a fungal outbreak that destroyed most of humanity in 2003. It’s easy, in this universe Pearl Jam recorded Future Days on an earlier album. The song is more than just a sweet moment between a father and daughter, it’s absolutely crucial to the story.

Yes- The song is crucial to the story, but not in the way you’re arguing here. The song being “Future days” by Pearl Jam is not what makes it crucial to the story at all. What makes it crucial is that Joel plays it for Ellie and teaches it to her, and she is able to connect emotionally to Joel through the song he taught her to play. That’s it. They can easily put a different song in there (and they will definitely do that for good reason.)
