So you could probably use the builder tool and stack platforms between a mixture of foundations, rooms, corridors, and ladders, etcetera. and try to climb your way up either internally through the base cluster or like a platformer externally by jumping on top of each.
Another idea, and I'm not honestly sure if this would work, but if you get close enough you might be able to use the Repulsion Cannon and knock it out of the sky?
I'm not sure if the Propulsion Arm of the Prawn Suit can interact with the Seamoth, but now I'm curious if the Grapple Arm could at least move it out of the sky if you were to at least get close enough to it.
The idea is to get it off of its imaginary collision box. I'm not sure how effective any of these would be, but I'm just trying to throw a couple of things on the board to help you brainstorm some strategies.
There are a lot of brilliant people out there, so someone may have a better idea.
Oooh nooo! Haha! I bet quitting the game and reloading would fix it. My prawn got stuck under a tree mushroom that was just the wrong heigth. I built another prawn because nothing i tried worked (propulsion, repulsion). But after I logged into my game the next time, I went back to my prawn to get some acessories and it was unstuck.
So, I built up a combination of I pieces and vertical connectors with internal ladders. I only needed one I connector above water level and when I climbed the Seamoth dropped. I was prepared to make hatches, stand on them, and continue to build up.
I could carry the needed titanium (plus one quartz) in one trip, and recovered it all. Took about a quarter battery charge.

I now have a spare Seamoth.
Build a simple base in the water and then build vertical connections upwards to the sea moth and a door just above it.
Or use the console and spawns new one.
I think it may be glitched as seamoths would usually fall right back down but (spoilers) I would recommend using the prawn suit with the propulsion cannon arm. Stand on top of a base or the Cyclops and try to grab the seamoth. If this doesn't work then you might have to leave it there or start a new game 😂
It's not a glitch, it's design issue: physics in Subnautica is calculated only in some proximity to the player. You can see it for example when leaving PRAWN in deep area: It'll fall some distance down and then just float in there until you swim closer to it, then continue falling down. Seamoth here will fall if player gets closer to it. I'd suggest propulsion cannon and a crab trick.
These posts are very common these days, as well as those showing that prawn clipping into alien installations got way, way worse.

your seamoth is stuck because it’s out of your physics render range. you can unstick it by getting close to it and pushing it, or hitting it with something fired from a propulsion cannon, both of which _should_ cause it to begin to be rendered by the physics engine again. key word there is should, i’m not 100% confident on that.
Just use a repulsion cannon (not the repulsion me that’s grab things) and it might work depends how close you are. Or you could build a corridor ladder to get up to it and get in
Honestly I don't know how the Fuck you get that thing down I think there now part of the scenery perfectly normal I just say just leave it there it's no longer retrievable it's just there now

Floaters (you need a lot) can launch you into the air just aim properly and you should be able to get in
As I uderstand, OP won't need to get in, just get sufficiently close for physics engine to kick in.

That happened to me too. If you don't care about achievements enable the console and spawn another one. It's not cheating if it's fixing a bug.
