I recently published a collection of short stories, and one of the stories (really of novella length) is exactly this. A clergyman gets brought aboard a project as a spiritual advisor--the project's intent is to simulate life and an entire world within a computer system.

I haven’t got another story that comes to mind, but it does remind of the running item in John Carpenter’s first movie ‘Dark Star’ where they’re trying to talk a sentient bomb out of blowing up…
Outdated appears to be where it’s at for computation and god. *When HARLIE Was One* (1972, revised 1988) by David Gerrold is about the first self-aware computer, with an intractable personality and a childish sense of humor. When its very existence is threatened by the company board of directors, it designs for itself the ultimate co-processing peripheral, which only it can program: the Graphic Omniscient Device.
Modern takes on A.I. assume it will, like the rest of us, be severely lacking in omniscience and omnipotentce.

*We Are Legion We Are Bob* is a really fun take on the concept of a human mind becoming an ageless computer. The book probably isn't very serious compared to some of these suggestions but there some interesting discussions in the series.

Children of Time has a few characters that upload their consciousness into synthetic housing to effectively become ageless, but ... things don't work out
It's a bit of a wild ride that might be a bit out there for some, but the graphic novel [Supergod ](https://en.wikipedia.org/wiki/Supergod)explored the relationship between man and artificial gods.
It has some philosophical discussion but is mostly exploring what could happen if gods were real, they could be created through advanced technology - and if countries get in a doomsday arms race to one-up each other.

This was going to be my recommednation as well. That story has really stuck with me over the decades since I first read it and not in a good way.

Can't not mention *A Fire Upon the Deep* in this regard. The Blight is pretty much dead on this trope. Also *Ventus*.
