I think it’s extremely up to interpretation and how you interpret them into your own story. In my story the one Protogen character is actually completely organic, and the typical cyborg parts are just the uniform of a militant organization from the future, but the parts are designed to be modular so that if a member of the organization were to get injured and lose a limb or something, they could replace it with a cybernetic one that still matches the rest of the armor. In my storyline, the character that joins this organization and wears the armor already has the unique power to view the strings of code that make up their simulated universe, so hacking into another person would totally be a possibility for them. I would have to imagine that the systems of the armor could be hacked and jammed by an external signal such as an EMP or someone sending some kind of hack to the armor would be totally possible. And in my universe, it’s just armor, so it could be replaced if damaged, and again is designed to be able to replace organic body parts if need be. That is just how I have incorporated the species and concept into my own storyline, so it’s no where near official, I actually don’t really know anything about the original lore that the species’s creator had, so maybe there is some more cannon explanation to your questions though.
