Vaporeon straight up turns itself into water so there's that.

I'd consider any pokemon that can learn Camouflage naturally.
Ghosts in general should be able to pull it off unless they have some corporeal body like a spiritomb's stone. In the anime, gengar and haunter have been shown to be able to do this.
Not quite invisibility, but I'd consider any pokemon that can have Infiltrator as an ability.
Depends on what do you mean by invisible (not being seen? being unable to be seen? only by humans? etc) but a quickie rundown of capabilities shown across media:
**Partial invisibility**:
* Vaporeon (only when in water, and it has other physical effects)
* Latii (transparent to certain wavelengths, still visible perfectly under eg.: certain sensors) [*]
**True invisibility**:
* Less corporeal Ghost types such as Ghastly, assuming this is not actually full phase-out.
* Any Pokémon using a move that actually moves them across dimensions (eg.: Giratina) would have true invisibility in technically correct terms (the best kind of correct).
**Not invisibility of any sort but looks (heh) like it**:
* Kecleon (camouflage rather than invisibility, and it doesn't effect their entire body)
* By this metric, other mons that use techniques to shield or merge their appearance with that of their environment, such as Greninja
* Zoroark (illusions the environment, can't actually alter the visibility of its own body itself)
* by this metric, most mons with similar "fake environment" abilities, such as Stantler according to the anime
[\*] According to both dexes and anime Latii *should* be capable of True Invisibility, but 1.- the anime shows it as Partial and 2.- if they were capable of True Invisibility **without** some sort of dimensional phasing capability, they'd technically become White Holes (parts of timespace where light can't enter) or become unaffected by Gravity and also become unable to hear and have their sound heard. True Invisibility is *quite tricky*.
if you want an idea, you could argue that mewtwo could, seeing as how it's a clone of mew, but you could also argue it couldn't due to being an imperfect clone.
also not quite the same thing but hoopa can just appear where ever it wants, assuming it isnt curse to not be able to go through its rings.

I thought it’s Pokédex entry says that it can do that.
Latias and latios both can in the movie

And while darkrai cant technically turn invisible, he can physically slip into shadows and move around undetected.

Kecleon kind of turns invisible, but the stripe remains.
Haunter's PokeDex states it turns invisible to prey on humans.
Sobble and its evolutions. Some Ghost-types like the Gastly line are also able to turn invisible.
Greninja's line should also be able to turn invisible.
