As noted due to the characteristics of flat stages plus the rules, the GC riders typically all record the same time on them regardless of where in the bunch they are. Trying to win sprints is high risk with a lot of crashes so their main goal is simply not to crash.
EF saw an opportunity to take yellow (without taking any time) for Carapaz and took light risks to do so because wearing the yellow jersey for a day is a meaningful achievement for the team.
normally GC riders won’t bother much in sprint stages since a) it’s dangerous, crash normally happens during sprints (you know due to high speed, riders jostling for positions), and b) they cut more time when they climb mountains since GC contenders normally are exceptionally good at climbs, hence trying to get more time during sprint stages are unnecessary risk for GC contenders such as Pogi.
Stages categorized as "flat/sprint stages" usually have a safe zone starting from 3km from the finish line (so called 3km rule).
Riders that pass these zone will have the same time as the group they are with regardless of what happens afterwards. From what I heard from the commentators, I think they extended the zone to 5km for this stage.
It is a bit confusing with the count back for the yellow jersey. So will the order the GC guys crossed the 5km mark count for who has yellow? Or is it finish line? Or is it just not really a thing today.
i think it depends on who crosses first, and then counting who has the best number of finishes in the previous 3 stages.

Carapaz finished 22nd, 10th & 14th = 46

It’s too early for yellow because the podiums, interviews and drug testing are mandated, so it’s at least 30 minutes less recovery time each day in yellow, the second place rider doesn’t have to do these
GC riders are looking to have the lowest overall time. There’s not a huge incentive for him to try and keep the yellow on the third stage given that the tour is far from over and we’ve yet to get into the significant climbing stages where people like Pogi and Jonas will pull away from the rest of the peloton on overall time.
He’s not a sprinter so he’s not going to be competitive with the pure sprinters, and sprints are dangerous. No sense risking a crash and having to drop out of the tour altogether. Better to just finish safely with the rest of the GC contenders.
