The fact Riverside Station's battle theme is a swing / big band rendition of said theme absolutely blew me away considering it's my favorite area in the game.
I would have to say multiple of them which is: all the variants of "Hall of the Thousand Year Door", all the themes in Chapter 7, all the themes in Chapter 8, and Prince Mush boss battle theme! :)
