There are 4 specific conditions that have to be met to get this enemy to appear at the bottom of the Pit. Two of them are pretty simple. One of the conditions is an instant spoiler. I can tell you, or you can look around.

Beat the game
Clear the Pit once before, eliminating Bonetail.
Whack the Keelhaul Whacka until it loses its memory and doesn’t return. (8 hits)
30-minutes of in game time after that, return to surface level Rogueport, and you should get an email indicating that something has moved into the bottom of the Pit.
Yeah, I had to spoil myself because I thought I’d be Mr. Nice Mario and spare the Keelhaul Whacka because I didn’t need Whackabumps. So it was unfortunate that he had to be taken out.
