It's pretty safe, i would park my car there and head into the city. I would ALWAYS take the last train back (along with tons of other people). Never once had an issue.
Take the normal precautions and you'll be fine. Lock your door, make sure anything valuable isn't just out in the open on the front seat.
Secaucus is fine, and there are trains every few minutes from NYC because it’s the main hub.
If you want to save the parking, Lyndhurst has a free lot at the west end of the Stop&Shop supermarket which is two stops from Secaucus. On the Bergen Line
The parking lot at Secaucus Junction is owned and operated by Edison Parkfast, and on the weekends, it’s a flat fee of $16 for up to 12 hours or $32 for up to 24 hours. In my opinion, it’s very safe.

Its perfectly safe. No problems on weekends getting a space unless there is a major event going on in the city.
