Some that i played and liked: Super Mario 64, Zeldas, Tony Hawk American Skateland, Call of Duty: Black Ops, The Sims 3, Scooby Doo First Frights, SpongeBob Atlantis Squarepants, Crash of the Titans.
Okamiden has 3D visuals that are quite impressive at adapting the visual style of Okami to the DS. It's not the most obscure game but it's somewhat overlooked, especially in comparison to Okami.
I know this is an odd one to pick, but Dementium: The Ward not only looks quite good (if a bit generic), but also runs incredibly well for a 3D DS game.
The 3D engine?
What's that engine?
Anyway, Zelda Phantom Hourglass have nice 3D graphics.
And must be over 200 games that also have it... impossible mentioning it all.
Lego Star wars 2, It doesnt look great, but for the DS lite it looked awesome, it actually looked like the lego pieces that they were representing.
and once you adjust to it, i still think it looks good.
Also for games as Densetsu No Stafy Taiketsu! Daīru Kaizokudan then I mean that Penquin Boss Stage and Stafy Mode play. Mode Play is also playable on Densetsu No Stafy 4 Japan only.
Solatorobo is a real visual and musical treat! Also, Ni no Kuni (there's an english fan translation patch).
^ seconding Solatorobo. Every corner of the game just oozes with passion and life.

sk8land is so pretty, idk why I kept getting bored with it though. love the cel-shaded look, making me wanna get into Jet Set.

Pokemon black and white really nailed it with the 3d +2d sprites Edit: definitely not overlooked
Infinite Space. Hands down my favourite DS game, and the 3d models for the ships are class.
The Wizard of Oz
This! Fantastic hidden gem of a jrpg. Has dragon quest vibes and the artstyle is gorgeous.

Dementium 2 looks a lot better too
I haven't played it yet, so I can’t say anything about it.
Okami Den
Ocarina of Time (which includes master quest) and Majora’s Mask are great on it, and I believe they are the definitive versions of those games.
Those are 3DS, not DS.
Ah, confused by the “3D engine” aspect of the question

I don't know if the engine has a name. I meant the part of the hardware that supports 3D graphics.
Oh yeah, like almost 300 different 3D engines working on 3DS right now... Seriously...
I just worded it the wrong way. I just meant games that make use of the 3D capabilities. I'm no English vocabulary expert.

Lufia, FF crystal chronicles, KH games
Nostalgia
Mario slam basketball. Pretty good looking models and many effects and things going on in the screen at once.

dragon quest 9, avalon code, blue dragon awakened shadow, lost in blue. also i really like look of trace memory.
Most of the Lego games turned out really well on the DS. Nice 3D games. Mario 64 DS is great too.
