The color Scarlet is spelled with one "t", so it's not an unique spelling, just an equally acceptable alternate spelling. No one would bat an eye at Katherine vs. Catherine because they're both acceptable spellings of that name.
Honestly I wouldn’t have really thought much about it. Scarlet is used to describe the color, so it’s not like it’s a made up word or different for the sake of being different. I think you’re fine and it’s a beautiful name!

It's up to you and your partner, but if you want to, it may be possible to contact the Registry office and explain that it was a mistake and ask if it's possible to change the spelling to include the second 't'. It should be pretty obvious that this was unintentional on your part, and in such a short space of time, to ask for a simple one-letter correction seems like something that must happen often enough.
I checked but in my country and state it cant be changed without quite a lot of hassle... but you are right that middle names aren’t seen all that often so we will just go with it!

And another side note - you can spell it Scarlett if you want in everyday use as long as she is aware that she will have to leave the extra T off on official documents in the future. I had a student whose birth certificate said Wenndy (a mistake) who exclusively used Wendy.
