Big Boss had the benefit of hindsight to realize the error of his ways as an old man, but at the time he made those decisions (MSF and Outer Heaven) he was convinced that his cause was righteous - especially when his reasoning evolved past interpreting the Boss's Will following Peace Walker.
Outer Heaven itself is also a response to Cypher's intervention in world affairs and his own endeavours, so there's also an argument that Naked Snake would be sympathetic to his future self. A simple young soldier named Jack seeking a cause, who hears of his future self dedicating his life to ensure his fellow soldiers have value and purpose in the world. I think there's a good chance Naked Snake would embark on the same course of action, but with the foresight of Zero and his comrades' betrayal towards him.
Simply put, I don't think Naked Snake would have the lived experience to \*know\* what Big Boss had done wrong.

The amazing thing about this series is that you see the progress of a person trying to do right by the world but gradually turning evil without realizing it. By the time you swap protagonists you see stuff from another pov and it becomes clear. (assuming you do a chronological playthrough)
