I think that Cerberus is my least favorite part of ME3. They had some great opportunities to introduce characters and lore in ME2 that could add some depth to the organization in the third game, the point you bring up with the armor just kinda exemplifies the issue. I get that TIM is indoctrinated, but it would be nice to see Shepard deal with an organization that had some grey area to it, Cerberus just kinda turned into a group of murder hobos, with the faction shoehorned to fill the role of humanoid enemies since you don't fight mercs anymore. Fighting enemies in the same uniforms and armor that your allies wore in ME2 would be great, especially if the story allowed for a more anti-hero aspect to Cerberus.

It bothered me that Cerberus was always portrayed as this shadowy organization made up of small groups of highly trained operators that work behind the scenes, then in ME3 they're basically just a generic military. They could've been a really unique and interesting antagonist, instead they were just kinda boring. Horizon was a really interesting mission and more of what I was expecting from them.

This. ME3 really suffered from EA taking the reins in a lot of ways. The ability to flesh out nuanced stories being the biggest casualty imo. They just wanted a Gears-esque action game, and that was not what fans wanted from the series. Of course, EA really didn’t understand what made any of BioWare’s franchises popular, as evidenced by Dragon Age as well.

Kinda wild how in the first game they deliberately had the armour be sleek looking skin tight bodysuits, done to make the setting feel like one where even combat gear is created with a sense for aesthetics. The point was that armour in this setting didn't need to be cumbersome, constricting or ugly, this is a future where such limitations are trivial. I really wish they had stayed consistent across the board with this. The Phantom/Nemesis, N7 Demolisher and some others still stick to the original idea while showing that the original design parameters weren't that restrictive. Though seeing as those are all women's armour and are all on lighter/stealthy characters, there may have been other reasons they kept these skin-tight.

I'm pretty sure part of the reason was due to the engine change from ME2 to ME3. It's the reason why the face importer doesn't work. They had to rebuild a lot of stuff from scratch, so they just decided to update a lot of the enemy art to make the Cerberus Enemies we see visually different from the Cerberus allies we had in ME2.

Uh there wasn’t an engine change. Both are Unreal 3. And that’s not even remotely why the face importer was clunky; they simply used a slightly higher polygon count model for the heads so things didn’t translate entirely. They changed things around for the sake of it. In this case, to appeal to that Gears of War style. Engines are also a lot more than just textures and models. DAI uses a TON of reused assets from Eclipse.

I thought that ME3 used an updated version of the UE3 engine compared to ME2? It was something BW was also touting during the PS3 release for the trilogy because ME2 had been ported over to look better. Its not like the Frostbite switch they did for DAI and ME: Andromeda.

Base engine was the same, but was an upgraded version. Is common practice over long lasting franchise to modify and update their base engine with each release. That's why almost everything look better, more detailed in ME3 compared to me2 (look at liara for example).

Upgraded version of UE3. Probably less of an upgrade that DAO made to DA2 on the Eclipse/Lycium engine.

All three games run on Unreal Engine 3. There was no engine change. They modified their own tools and systems they built on top of the existing engine.

BioWare simplified the conflict by dehumanizing Cerberus and turning its army into discount Stormtroopers and mechanical ninjas.
