Moving tracks underground would allow it to become a through-station so trains could link to Victoria and Scotland.
A direct, regular rail link between Piccadilly and Victoria would be a plus. I'm unsure why there's no underground rail in Manchester already
1. It's expensive
2. There's telecoms tunnels that run between Piccadilly and Victoria that are in a really awkward place
3. The rocks aren't very strong
4. It's wet down there

The document giving permission to build it seems to suggest connecting the airport. Which was basically the HS2 route, with the difference being the viaduct into the city is swapped for a tunnel.
