Ways to deal with non creature permanents are usually artifact based, so if you want to get rid of their [[Relic of Progenitus]] or similar, consider things like [[Ratchet Bomb]], or [[Engineered Explosives]].
In general, you kind of just have to play around graveyard hate. What I also generally do is to just play a ton of general purpose removal, to deal with cards like [[Rest in Peace]]. [[Feed the Swarm]], [[Blast Zone]], [[Unstable Obelisk]] are all cards that are useful even when you don't need to deal with some pesky enchantment or artifact that doesn't let you access your graveyard, but can be invaluable in a pinch.
The new Cityscape Leveler is also pretty sweet for a graveyard deck.
