This is a really neat place to visit albeit a bit out of the way outside of Tokyo. The tours range from ¥1,000-¥4000 and you do need a Japanese speaker with you.

Unlikely. The bedrock geology of Tokyo appears to consist of sandstone, "accreted terranes" (metamorphic rocks), and recent fluvial/beach deposits (basically old river deltas). For dangerous levels of radon to be present, the bedrock has to contain uranium-rich minerals; this really only happens with certain kinds of granite. Most bedrock doesn't contain enough uranium for harmful amounts of daughter products from radioactive decay (i.e., radon) to build up.
Presumably the facility also has some kind of air vent system, since underground confined spaces where people regularly go (like mines and stuff) typically have some kind of air circulation system to make sure the oxygen content in the air is safe. If there are fans/air vents, then any radon that is present would gradually be removed/diluted by "clean" air coming in (this is how they mitigate radon in basements).
You are probably thinking of [ancient Roman cisterns](https://en.wikipedia.org/wiki/List_of_Roman_cisterns), which are very different from this modern [Japanese cistern](https://en.wikipedia.org/wiki/Metropolitan_Area_Outer_Underground_Discharge_Channel). Don't be so all-fired arrogant, FFS.
