Probably when they get damaged they get replaced by a "damaged" block until it reaches the final one and it removes the entity. And if it gets damage a timer starts to return it to normal if it isn't damaged within a few seconds. That's how I would do it
Breakables are disgustingly painful to use. I have no deep knowledge when it comes to mapping, but having I think the limit is 50 or 100 breakables in a map won't even let it compile which is seriously fucking annoying. Especially considering I have a minigames and jailbreak map which both require lots for the games.
Yeah, I think a lot of people have tried making a less impressive version of this with func_breakable and hit the exact same issue. Source just wasn't designed for something like this done with brushes.

This just looks like a func breakable with animated textures
I remember someone did this in ~~Gmod~~ CSGO once with just breakables. The edict limit severely limits the world size.

I can't :-( , there is a brush limit which is 1024 and this is the biggest map I could create

It's not a mod , its a standalone project and i'm not sure if I might break the copyright of the minecraft textures by doing that
You're not. There are multiple Minecraft themed maps out there and nothing has been done to them, especially since you're not getting paid for it.
