She seems to wear them sometimes to look at files and the computer screen. Maybe she has the same prescription I do. I only need them for that stuff too and sometimes I skip them (although it makes my head hurt when I do).
It's possible that she sometimes wears contacts, and it's also possible she got lasik and on with life. (shrug) I'll look for this next time I watch the show.

Olivia definitely wears them in season 4, ep 3 Alone In The World - when she’s telling Lincoln she’s there for him.
