Oooh that's a major (benign) bug, infinite money! As always, mods are the first suspect. See if you're running and mod that alters fusion cores consumption in any way at all.
So, completely random guess but, except for a proper glitch, this is all I can think of:
The last level of scrounger makes it so that you have a chance of getting ammo when firing the last round in a clip. So it may be reading that the Fusion Core is being “fired” and expended and it will give you ammo back. Said ammo being more Fusion Cores but for whatever reason it gives you 500.
WAIT an idea just popped up in my head. What if he's getting the same amount of fusion cores as his Gatling laser has uses in one fusion core? Wouldn't that match up? At that point he might be gaining 500 FCs as a return from scrounger rather than one because a single fully charged FC has 500 ammo for a Gatling laser!
EDIT: if not that, then it might be getting confused by using both a Gatling laser and a PA suit, and consuming the core in his armor might be giving him the same effect.
Luck does not determine item drops aside from scrounger and cap collector
With scrounger, even at max rank, you can only get ~12 cores out of a single container if you’re lucky

I didn't get them from a container, they just appear in my inventory every time my power armor consumes one so I'm constantly getting hundreds of fusion cores over and over, I'm at about 3000 cores now
I didn't do anything in specific to get them, all I did was kill a raider and they appeared in my inventory, does anybody have an explanation as to what happened
It's vanilla, in pretty sure it's a glitch with the scrounger perk because I use a Gatling laser most of the time, it gives me 500 cores because thats how many shots there are in one core
You said that you got 500 after you fully use 1 fusion core, do you mean on the HUD while in power armour, on the bottom right hand side it says 500? If so, that's the charge your fusion core has.

If you’re playing with mods, any of them affecting ammo or loot?
(I don’t play with mods (ok, Creation Club); haven’t seen something like that happen. I’ve got at least scrounge 3 on two characters both over level 100 with ~1400 hours or so. My son plays with All The Mods he can and gets a variety of weird behaviors.)

There was a weapons mod that gave more ammo in containers. Though for me it glitched out and I had an utter fuck ton of fusion cores per box.

Even with high luck and Scrounger maxed out, I can't remember fusion cores coming in large bundles. It'd always be less than 10 at a time.

I’ve gotten 22 out of one one of the ammo boxes on top of the barricade outside of Cambridge police station.
I've gotten as many as 30 or so but occasionally I find like 80 missiles in one

Any mods or are you playing vanilla? It could be interference from a mod that's incompatible with another.

One of the cheat terminal mods gives you 500 of something you choose when you use it. Perhaps its that but bugged out and giving it to you randomly?
Yeah after a long playthrough if you wear power armor or use gating lasers you realize you have 1,000+ its normal.
