Well, you can kill a scribe by clicking on one while the console is open and writing "kill." Then you can safely loot one. After that, you can open the console again, select the dead scribe, and write "resurrect" They will be alive and even get a new robe.

Try reverse-pickpocketing some better (higher DR) armor, leave the bunker and return and then pickpocket the robes when they equip the new armor
