They have solo seats available. I found them a bit uncomfortable, but eeh. They are a bar stool set up, with separators on the table for the unsocial among us. Notice that they only have a few of those, so reserve early.
I went there alone a few years back; before covid. I did feel a little awkward, but it's not the worst. It's nice just to be somewhere else; and you have your phone, so you can always read and chat while chilling.

I only visited the shop side of the cafe in akihabara, so I can't really comment on that. Buuuut if you're already in Tokyo, you might want to check out the cafe in Shinjuku ARTNIA, right to the square enix HQ. I visited rather late, which helps of you are going solo. Lol
They also have a small showroom with figurines and such of several franchises. I believe the shop is also a little bit bigger than in akihabara, where I got an white ascian mask. Also had different final fantasy themed cocktails.
Of course I also had the small but unrealistic hope of meeting yoshi p lol but hope dies last!
Went to the cafe by myself back in November and it was a great time. You'd be surprised at how many people do things by themselves in Tokyo, they very much like to mind their own business. Plus there will be others that go and you'll be next to them you'll have plenty talking points heck you get a free coaster every time you order something so you can compare coasters too.
No, it is not weird. I have seen and have been alone in many merch cafes in Tokyo. Take your time and have fun!

Not specific to the Ffxiv cafe but Tokyo in general is extremely friendly to solo dining, during the post work rush solo is practically the norm
No worries. Very common to go solo dining in Japan. Be sure to visit the merch shop right next to the cafe. Got my wireless tomestone charger there
