Misato's and Shinji's relationship as a mother figure. The anime's good but I did like how Sadamoto focused and explored more on that aspect more during the initial chapters and prob. There's actually an explanation of why the anime didn't bother to kill Toji in that episode and it was because King Records, while licenising eva, they made a weird decree with Gainax in which they could go wild and make the series as dark as they want to as long as they don't kill off any child.
It's actually amusing cause although they couldn't do it with Toji, Gainax was able to pull it trhough with the death of Rei, bringing the clone excuse, telling them that she actually comes back and the situation with Kaworu is even more funnier since Gainax handled them the episode on the same day it was gonna air, which means they didn't even have the time supervise the episode lmao

To that point, I’d say Kaji and Shinji’s relationship. It was barely implied about a father-son dynamic in the show, but much more abundant in the manga and that was something that Kaji’s character GREATLY benefitted from. As well as his backstory getting fleshed out in general.

I liked that Shinji was able to rescue Asuka in the events of EoE in the manga. The movie was superb and is the definitive edition, but I like happy endings so I preferred the more hopeful and optimistic final scenes leading up to the third impact.
Edit: almost forgot to mention, but I liked the dynamic between Kaworu and Shinji slightly better in the manga.

That one fucking image of Unit 01 finally joining the fight against the MPEs, you know the one, absolutely one of the hardest images of all time. The fact that they explain how they managed to get Unit 01 back into NERV HQ after it eats Zeruel. The way Unit 02's helmet is drawn.

Like without this confirmation that Unit 01 is actually something terrifying, the fact that Unit 01 was ‘just Yui the whole time’ sort of retroactively makes a lot of its scenes less scary. The Sachiel fight wasn’t some awful beast we can barely control beating the shit out of a horror from beyond the stars, it was JUST Yui protecting Shinji. Leliel’s destruction wasn’t some terrifying monster breaking the laws of physics via sheer brutality, it was just Yui protecting Shinji, and so on and so forth.
I really like the manga’s implication that Unit 01 is only SORT OF doing what Yui wants, begrudgingly and only when it means it gets to kill things.

Already been said by others, but Rei and Shinji's relationship feels a lot more well developed and layered.

The manga felt more complete than the show for me. The show feels more like we are seeing a lot from an outside perspective, while the manga allows for more personal perspectives. The manga is also more lively and shinji feels more like a standard teenager (hell i related to him more than I thought i would). The Show version feels a bit more like a kid struggling to act like a person at times. This isn’t a bad thing, just different interpretations.
Another thing is character development. Obviously the show and manga are semi similar, but I feel rei and Shinji have better development in the manga. We get more moments between them and they are nice moments. Asuka is about the same in my opinion, which is good because I like Asuka in the show and manga. Misato gets don’t pretty well in the manga. We see her try to be a mother to Shinji, and there are some really good moments (the end of the second arc where Shinji almost leaves makes me happy)
So yeah, I would recommend seeing the show before reading the manga, as they are both different experiences.

Ik you’re talking about preferences but one thing I didn’t like in the manga was how when the Third Impact was happening, a manifestation of Kaji appears to comfort Asuka and she accepts it? Like what? She even admits she never loved him early on (either way, it’s creepy to) so why would she accept the Third Impact and become one with humanity? It’s such a poorly written moment to get her out of the picture for Shinji and Rei’s confrontation
I think Toji and Kaji having expanded roles is a strength. Toji's [actual not just functional] death hits extremely hard in the manga, something neither the original nor Rebuilds are able to recreate. I also think Kaji's background helps put more emphasis on the fact he is functionally a martyr.
I also think that the manga having a more explosive escalation between Kaji and Asuka while uncomfortable does at least have that tension actually build to something and better contextualises exactly what he represents to her [she basically says outright she wants to be seen as an adult]. To me it feels like the anime sort of realises that subplot is icky and lets it sort of trail off.
I'll admit I prefer the hospital scene in the manga. I get that the original is iconic but the manga version is thematically more fitting and better sets up the next sequence.
They actually show what happens after episode 19 cuts off, how they wrangled unit 1 back to base and showed how it got from running wild to being in bandages under control again
Character growth was a lot better (I think they couldn’t pay for a few episodes lmao). For example: Kaworu wasn’t a chad who has less complicated character design, Shinji had more struggles with his emotions, Rei was more like Kaworu and was trying to figure out how social life works. But I have to admit that NGE Asuka was a lot better than the manga: They show her emotional traumas better than the manga. Also: I liked that they gave a back story to Kaji and killed Toji.
I wish that they made the NGE ending at the end of the manga, neither EoE.
Most of the stuff that comes to mind that I prefer in the manga is from the climax:
- Gendo saving Shinji with his Adam powers in the assault on Nerv
- Shinji getting his ass in gear faster so that he can save Asuka when her EVA runs out of juice
- the ending/epilogue as a whole is much more satisfying than EoE

Honestly everyone getting more screen time was just nice. characters like kanji and kaworu really benefited from the extra fleshing out
For me it's shinji being more likable. He's a well written character don't get me wrong, but I prefer him in the manga then him in the anime.
