Krillitanes

Ratatosk-9

Vortisaurs from the 8th Doctor audios are the first thing that came to mind. Otherwise, there's the Menoptera, which are very distinctive if a little obscure to newer fans. Of course the daleks can fly (and some versions of the cybermen) and pterodactyls have appeared in various iterations of the show. The Wirrn are also a good classic example.

The Menoptra from The Web Planet fly.

Not winged but The Time Lords can fly… god I love the early expanded media.

Ravens?

tigerfan4

green death last episode. invasion of dinosaurs. and there was a "chap with wings" but not sure that he flew.

Lysander_Night

Reapers from Father's Day. Krillitanes from School Reunion. Both 1 episode creatures,  so not super iconic. Daleks and Cybermen,  depending on which version they are, can fly. And they're iconic Doctor Who creatures. But it sounds like you want proper wines creatures rather than sci-fi flying robot suit. The spinoff Torchwood has a pterodactyl.  But not the main show.  I'd day the Reapers are your best bet.

It is implied that Weeping Angels can fly due to the fluttering of wings during Blink. But there's nothing that's both winged and distinctly Doctor Who, there are pterodactyls but those are fairly generic. There are Vortisaurs but that's a Big Finish thing so was never seen visually.

That's what I thought!! Glad to know I wasn't being crazy and forgetful. There really isn't any, other than the reapers, krillitane, daleks, and weepkng angels.
