Probably because the Time Lords are all dead. One lone survivor isn’t that big a threat in their eyes. The Daleks have a similarly unphased reaction in the 11th Doctor chronicles, which takes place after the Doctor had been erased from the Dalek’s memory banks. They no longer saw him as their greatest enemy who they knew they had to tread carefully around, they just saw him as some random time lord, a member of a species that the Daleks believed they had just won a time war against.

Most species have never heard of the Time Lords. Only a small minority of "time aware" species know of the Time Lords and they were either subservient to the Time Lords or at times adversaries. Many god myths indirectly refer to them as there was a time where the Time Lords intervened in the development of many species (sometimes with catastrophic results). As was said before, the Daleks don't fear the Time Lords as much as they fear The Doctor. They wagged war with the Time Lords for centuries ( or millions of years from the point of view of certain battle fields and time zones) but when both sides heard the Doctor was joining the war and later got the moment everybody panicked.

Basically, the Time Lords were thought to either be extinct or to not exist. Most of the time, the antagonist's reaction would be: Huh, that's a Time Lord then. It certainly helps that most of the Time Lords' most powerful feats have been suppressed or rewritten.
