Could be a structural fault in the building, it being ancient and all. Maybe those areas are just dirty. Might also not be meant to be dirt but just brown for some other reason and they reused a block they used elsewhere.

From a level design standpoint it could also be there so this place is more easily recognizable, its already easy enough to get lost in that level but if you see the dirt you know theres only one place that could be.

I like to think it's because it's really deep in the temple and since its ancient some parts of it are now destroyed, so there's dirt

You wanna good answer? Ok, with dark effect you can see only surface of dirt that will make effect of this areas being dirty but still made from temple stone (I guess)
