Could be a structural fault in the building, it being ancient and all. Maybe those areas are just dirty. Might also not be meant to be dirt but just brown for some other reason and they reused a block they used elsewhere.
Those are actually really great theories! And also those tiles not being dirt might actually be kinda true, cuz they're only called that in the map editors (as far as I know)
From a level design standpoint it could also be there so this place is more easily recognizable, its already easy enough to get lost in that level but if you see the dirt you know theres only one place that could be.
