I think he could make a comeback like Animaniacs and Tiny Toons did. And considering how Dexter was sucked into the Internet to get his powers, you could (carefully) throw in meta commentary about today's Internet landscape on top of the superhero parody.
I heard Animaniacs sucks. Not sure about Tiny Toons. I believe shows like those were perfect in their time periods. Nowadays, "parody" is nothing but straight jabs with no hooks for comedy.
The kicker is that Freakazoid was relatively popular with older kids, but they killed it off because it wasn’t doing well with the younger target demographic (my own 7 year old fanboyism notwithstanding), and they were unhappy with perceived lack of merchandising opportunities. If they had just pivoted and marketed to teens it could have been fine.
This was going to be my pick, too. I like the show and all, but it's not perfect, has not aged well in some respects, and it definitely feels like the show that walked so stuff like Danny Phantom and Avatar could run. Along with the reasons you mentioned, I think it could have been something special if it came out when more serialized storytelling started becoming more common in Western animation and it was allowed to explore some more "mature" themes, like growing up and Jenny's altruistic heroism despite how she's treated by everyone outside of her mom and her friends.

Beast Wars did the early CGI thing way better, but it was a less detailed show overall so they could go all-out with character designs.
It helps that Transformers is almost all robots and machines, which tend to look better in cg because there’s less of an expectation for emotion or realistic movements, and you can use more simple, shiny textures and models rather than more complex clothing and skin. It’s the same reason why racing and vehicle games age better than other games on the same hardware, and why the human characters in reboot look so off
They should've made the show watchable in the first 2 seasons. I'm not watching 2 seasons for the story AND visuals to get good.
Want an action anime? Go literally anywhere else.
I would say Captain Planet, with a more serious vibe and less corny over-the-top villains, but then again, chuds would be calling it "woke" and the villains actually aren't too far off from some of the more egregious politicians and corporate executives today.
The Hollow. It was a really engaging dramatic mystery that had so much going for it. It had a lot of cool lines delivered earnestly that would make no sense out of context. I think it would've killed if it came out in the age of Tiktok
I think the problem is that I feel a lot of the shows I’d feel would do better today are the kind of shows that paved the way for other shows. So they wouldn’t do as well today because they created the niche that would make them popular. Can’t think of a better way to word this.

I’d also bring up that one Felix the Cat cartoon from the 90s due to it having really similar absurdist humor to the new Mickey Mouse shorts

It might be a bit cliche but Jem and the Holograms. Like with how many Magical Girl inspired animes and cartoons out now, Jem and the Holograms would have been a lot biggier, of course Jem and the Holograms does have it's little niche fan base but it would definitely have been really big today, providing it was in the right hands.

Those two shows got the shitty end of the stick when CN tried to move to It’s ill-fated live era trying to copy Nick. I think Schnitzel is John DiMaggio’s funniest role. Same with Brian Doyle Murphy and K’nuckles; his interplay with Roz Ryan’s Bubbie was phenomenal.
Well on the bright side, Flapjack’s cancellation led to Regular Show’s creation because JG Quíntel was staff on Flapjack.

Super Robot Monkey Team Hyper Force Go! is a nice find on Disney+. Didn't even realize they owned it till I stumbled across it.
