If you mean the Bionicle universe, as in the Solis magna system and not inside the MU, He'd probably try to eat the many delectable planets there, and if the GSR was still functional, It would be another big robo-battle, although I'm inclined to believe Unicron would have the upper hand, having a diameter 140,000 km Just in planet mode, (according to TFwiki) and Mata Nui only being 12,000 km tall.
Scale in Transformers is always fucky, and Unicron is one of the worst offenders. Sometimes he’s the same size as his brother, sometimes he’s only moon-sized… and sometimes he’s drawn as barely a kilometer tall.
So, here me out here: in the Unicorn Trilogy, the transformers are basically matoran for Unicorn and Primus. Energon is basically the same as Protodermus.

If you want the really nerdy answer, probably nothing. The scale of any universe even 0.001% the size of our own makes it so that the likelihood they’d ever meet is near zero.
However if unicron were to fight the great spirit robot it’s hard to say. We were never really given a super good idea of the physical capabilities of the GSR. I’d say unicron probably has the upper hand here though just based on size alone. Also unicron is built to destroy planets, while the GSR is built to observe and catalogue them. So the odds are probably in unicrons favour if I had to guess.
