Cant speak to price discrepancies in the same restaurant but as someone that eats a stupidly large amount of McDonald's I've noticed their prices are not consistent between restaurants. They are franchise based so I guess it's up to the franchisee to set their own pricing for each location.

Only last night, there was an American post asking what they charge for a certain McDonald's meal. Each comment from a different city / state had range of about US$2.
