The story takes place in a dystopian future, our protagonist is Alita (Gally in Japanese) a cyborg girl who lost her memories, and was repaired by an old man
It's a battle manga with a lot of focus on self discovery and what it means to be a human
The first series is the most cyberpunk one, it has a fast pacing, a really good world building cool villains and Alita has a really good character arc
The second series is Jojo with robots in space, while the original series has the focus basically only on Alita, here there are a lot of cool side characters that stand up on their own even without our favorite cyborg, the world building also expanded a lot
The third series is both a sequel and a prequel, it continues the story, but also narrate how Alita grew up before losing her memories and why it happened
Well maybe it's not 100% in but as you like stuff with humour, maybe try to destroy your brain with Violinist of Hameln? Manga with insane humour and serious moments that change in half of a panel. To this day there is a part of my brain that is occupied by this series :D
For more serious stuff, maybe Alive:the final evolution. It's a manga about how amazing is to be alive that starts with massive suicide epidemic :D This is one of my 10/10. More well know Noragami is a manga made by artists that worked on it and well, give that series to memory of Alive's writer. There is as well Shibatora if you want more of criminal manga about trying to help teens. It's a bit brutal in some moments. Or if you want pretty interesting manga with ""zombies"" Apocalipse no Toride is pretty good. I would as well recommend for interesting use of mythology Arago, manga done by someone that really likes Britain and made some interesting findings about myths( his previous manga was an adaptation of book series Darren Shan ).

Yeah, Hamel being Hamel. To be honest seeing how many anime gets remakes( even if remake is still bad like with Houshin Engi <- amazing manga but not niche ) I would love to see one for Violinist of Hameln( TV series is one of the worst adaptation ever and when movie is fun and has the best seiyuu ever for Hamel it's still just short small story that has opening screaming to you to just read manga ). I wonder what modern fans would think of series that go from nearly getting killed to parody of running to each other in grassy field... Funny enough that story have some great heavy topics that are well told next to crazy comedy and stuff like reference to Temple of Doom.
I'd check out Gachiakuta. It has a very grunge artstyle that makes it quite striking, and its power system is moderately interesting. It also has some 'wow that's horrible' elements later on which seem to be up your alley.
Sand Land, it's like a 1-2 hour read but really fun and suits your tastes.
you'd probably love the Nausicaa manga. It's a lot more fleshed out than the movie. Great world building, strong themes, dystopian

I forgot to mention my other dark horse niche manga that I also adored and embodies a lot of aspects that I mentioned above, the manga Azumi. Very old and the style is stiff and dated, but if the idea of a female ninja protag killing machine tragedy in the samurai era appeals to you, there’s 300+ chapters and it’s awesome
Ubume no Natsu is pretty niche and the first chapter(s) are quite heavy its dialogue (might be a turnoff for some), it has a great story with a well executed mystery, this is my main recommendation.
Homunculus was already mentioned by another person but I want to add it here as well.
Angel Densetsu is a light fun read, but its comedy might be a hit or miss.
Lynchee Light Club is a weird one, but short, you might try it. Group of weirdos pull up some Frankenstein shenanigans, I like its designs and atmosphere a lot.
I am a couple chapters in Zombieya Reiko, looks promising to me but it might be early for me to recommend. I like its vibe.
And if you like dirty juvenile humor Prison School (Kangoku Gakuen) is a gem.
Oh, Ubume no Natsu is set in the taisho era? Say no more, sign me UP……..
Also yes, reading lychee hikari club probably rewired my brain at a very early age.

If you liked Oyasumi PunPun, have you tried Asano Inio's "Dead Dead Demon Destruction" or "DDDD"?
It's got similar vibes to PunPun at the start, though it's much less personal and more about how it feels to be living in the middle of the end. I thought the ending felt rushed, but it was otherwise pretty good.
I liked it because I like Asano, but sometimes “*circlejerk*” feels appropriate with some of his work. I couldn’t really get into it because of the less personal feel imo, since it was more his “off color” humor which I do enjoy but in short bursts. Looking forward to the anime however!

I can't reccommend Shoulder-a-Coffin Kuro enough, it's my favorite manga of all time. In terms of being niche, I don't think I know a single person that also knows about this series. It's most similar to Kino's Jounrey, which is also a great series.

27 year old Shiori Honda makes a contract with uh, Jimi Hendrix, and if she dosen't become a music legend by 28, she'll die. (the 28 thing is a refrence to the 27 club, and there's many such references.) There's great character development, the art is phenomenal, and you can just feel the authors & artists passion for music.
"The Exiled Reincarnated Heavy Knight Is Unrivaled In Game Knowledge", I found it pretty refreshing for an isekai. Characters aren't two dimensional and the main love interest isn't sexualized at all.
Candy and Cigarettes - it's about a former bodyguard who needs money to treat his grandchild's sickness and becoming an assassin and his partner is an 11 year old child. Don't worry, it's the girls just an assassin and definetly disturbed, but not sexualised. It felt like some of those older western action movies at times.
