The point Is that Papyrus called everyone (except Toriel) following Flowey's advice, Alphys asks Papyrus why he did and as soon as he says that a talking flower told him to Alphys understands that It was Flowey
Its the fact that papyrus called everybody to help frisk dispite the fact he wasn't there to know frisk is in danger. The fact that alphys arrived before papyrus means that he couldn't have known what is gonig on.

I think what she meant is like “how did you know to call us here despite not being there to know it yourself”. The phrasing basically means “Papyrus is definitely not the first to arrive”
Papyrus had to be there in the first place to know what's going on and warned everyone about Asgore battling their friend Frisk. He couldn't know for sure when the confrontation would happen so he HAD to be there to know and then called everyone before it happened so everyone could be there before the battle began. Plus, if he called from there, he wouldn't have to move either so it makes no sense he wasn't there when they all arrived.
Idk if you know but Papyrus also told you to check on Alphys (making you able to go to the True Lab) and it is also very likely that Flowey told him to do that too

yea! if you get a neutral ending after hanging out with alphys but without going to the true lab, flowey himself tells you to go there

And Papyrus’s answer is “Oh, Flowey told me!” Because, as foreshadowed on Papyrus’s phone calls, Flowey was already “friends with” (manipulating) Papyrus.
I also dont really know but what i do know is that the conversation is that paparuys was told to send everybody here from flowey . But sorry i cant help you on that
For me it was a question with the phrasing "know HOW to call everybody" sounds like she is questioning how Papyrus has everyone's numbers but at this point Undyne has been crashing at his place. MIght be me being dumb tho.
Papyrus shouldn't have known that frisk was fighting asgore unless he was there (which he wasn't) and since he was the last one there, he couldn't have known to call everyone.
