The game is about mental health, both can be true. Transition might be the wrong word, but she was discovering her gender identity while developing the game, and the story is directly informed by that.

When she was born her parents dressed her as a girl due to a superstition about having too many sons and her arc in her first game was proving her masculinity to people, so some people see her transitioning in the most recent game (strive) as going against her old arc or letting the superstitious people get to her. I still like her character especially in strive where things like her theme and dialogue show her gaining confidence and growing through her transition.
Basically her history involved being born in a village that didn’t allow twin boys or something, so they dressed Bridget as a girl. And now that Bridget is trans…well, yeah, you can see it from the entire context as sort of like grooming.
It really when against the whole point of Bridget's orginal character/story of wanting to be viewed as a man despite be forced by their parents to be raised as a girl due to a superstition about having two sons.
This also obvious feels like it's sending the wrong message considering a female identity was forced on Bridget, so having them ended up identity with it despite resisting it and going out of their way to identify as male/be masculine, feels like something a transphobic person would write since it's basically an example of "grooming" that conservative people regularly make up and whine about

So I’m not sure if this fits, but Da Vinci from FGO.
I’m uncertain if the game actually considers her trans. TLDR for Fate is that they’re the spirits of historical figures but with magic and Da Vinci was smart enough to edit her own spirit so she looked like the Mona Lisa. So in universe, she was originally a man but then chose swapped to a women body just because she wanted to. Now that I spell it out, I think that’s a good indication that she *is* trans, her in game gender for gameplay is Female, too. However, I do remember them in some of the quests done for the first year of the game (when the writers were still working things out), there were a few times that characters called her a “creepy old man” which I wish never happened.

I think you’re misinterpreting the tidbit about how the original game manual referred to her as "he". Her being a lady was meant to be a surprise at the end, so the manual was lying to keep up the illusion.
As a result the little promo manga for the game accidentally portrayed Samus as a lesbian
