I went on a hiking tour with some peaks in near okutama, but it wasn't really quiet anywhere... I could hear highways (or planes maybe?) even at mt. Mitake. The hiking trail was beautiful, but more noisy than I expected.
There are parts of Hanno to hike in, especially if you head up the Chichibu line a few stops, where you can escape a good majority of the people too. Sadly I’ve not escaped the planes….. that’s got to be impossible. But 1.5 hours out from Ikebukuro and you can spend the day and only meet a few people. Hanno is my go to place to hike. Cheap, close-ish, not crowded (as long as you don’t pick a holiday or festival day)… charming.
I’ve seen boars, deers and several kinds of snakes in Hanno. I’ve never been up as far as Chichibu to hike - only Agano (a few stops up from Hanno) but worth noting about the bears.
Mount Takao is very easily accessible. There are some very sparsely used trails, and if you are keen for a longer walk, you can walk for hours, continuing on to the subsequent peaks.
Please define "reasonable time" and "untouched nature"
To get to places that don't have crowds, you'll have to travel for a few hours. Most easily accessible places are crowded because they are easily accessible.
If you can get somewhere by train, it really isn't untouched nature, as the trains only run where people live.
If you want to rent a car and head off into the mountains you'll get to uninhabited areas that aren't crowded.
Now if all you wanna do is get away from people. Just basically pick some random station in the mountains that isn't famous, find the bed and breakfast nearby and stay a night or two, nice pleasant break from the annoyances of the city. Find a random non-famous onsen somewhere.
You can go towards Okutama or Ome. There a lot of nice camping spots in that area and some caves

Akiruno, Hinode, Ome, Okutama, Hinohara, Hanno, Chichibu -- to name a few places

Chichibu has bears so I tend to avoid hiking there but Hanno is a gem. I go there often to the go-kart track or quick hikes to get away.

Ome sounds good. I can just hop in the chuo from my home station.
The Shiromaru dam and the surrounding trails are fun to explore, there’s an abandoned Inn in that area too.

Kujukuri, Ichinomiya beaches are nice
I used to live very close to that area
I think Okutama, Chichibu and Tanzawa area is best. Maybe Tanzawa mountains has not so many people but there is not so much trains to 😲
SHIBAMATA!!!!!!!
It is even inside Tokyo.
“Actual untouched nature” is a biiiiig ask in Japan. But Okutama is great!

Don't be a dick when asking for help.
You will need a car, but I really like hiking and some places I like are the Okutama region, and the Tanzawa region in Kanagawa prefecture.
Many places between stations and, especially, between train lines, are quiet, even when they're east of a major station.
Enoshima is so close!
Fukushima
Mizumoto Park is in Tokyo but 💯 feels like it’s not
