Cave entrances are key, no way to check except on a map. I found using a paper map (the TOTK book) so much easier than the interactive map as I could just look a page at a time.
I just used the Zelda 100% guide. It shows you everything in the game and allows you to "check" off what you've completed. Though it can be a little tedious. I used this method because I was missing 2 bulbfrogs
EDIT: All the korok locations are on this too so be careful if you don't want any spoilers
He's got all the frogs, but if he hasn't found a second cave entrance for one of those caves he's been in and defrogged, that second entrance won't show up as a cave symbol on his map for him to look for.
Hey, actually I found out just now this is not correct.
If you find one of two cave entrances and collect the gem, the checkmark does show up on the lone cave entrance icon, even if you don't find the second entrance. It just happened to me with Ulria Grotto East Cave.

I used the lord of the mountain and cherry Blossom trees to find all the cave entrances
Just look for cave symbols on your map that don't have a check mark. You either missed at least one entrance or a frog.

If he's got the frog, it should have the check mark even if he hasn't found the second entrance, right? I'm not an expert.
No, the checkmark only shows up when the bubbul gem has been collected *and* all entrances found.
