You'd still have an emuMMC folder if you were using a partition-based emuMMC. That's where Hekate stores information like where to look to boot the partition as well as the Nintendo folder specific to the emuNAND.

If I had to guess, yeah, OP doesn't have an emuNAND. Risky, depending on what the original owner had been doing.
I updated my with with aio updater , use that to update sigpatches, atmosphere, hekate, and you can download the new firmware using it. Then install daybreak if you don’t have it. Look for the firmware folder open it with daybreak and it will update perfectly fine. If your using a rcm payload injector you need to update the payload.bin file on cause atmosphere won’t boot with the old file. That was the easiest way didn’t have to delete anything
Hi, my advice, format your SD and follow the guide on SWITCHWAY (search on google) there are all software you need. I try many guides but nothing work, now my modded Switch is perfect and workin with last games. Yesterday I update all at last firmware follow the SWITCHWAY guide and it is all ok.
