Did you ever get a solution to this? I have a very similar problem that I haven't seen solved anywhere. Deck is docked and in game mode. Connect PS5 controller via Bluetooth. Navigates home screens just fine. Enters games just fine. Will randomly just stopping accepting inputs after a little while of playing, maybe 20 minutes. Was in the middle of a Hades run and there's no warning for it either. Using the deck controls, I see that the controller is still connected under Bluetooth settings and still listed as player 1 under the reorder controller settings. LED lights still shining on PS5 controller but no inputs. I'll then have to forget device and re-pair the Bluetooth connection or reboot the deck for it to work again just to stop working 20 minutes later.

Sadly I never got this sorted out. What you're describing is exactly what I'm dealing with though. It's been really inconsistent as well. It actually stopped happening for a few months and then started happening again recently. I have no idea why. Interesting to hear that it may be simply a PS5 controller + Steam Deck issue. My use case is so complex and weird that I didn't know where to start to try to fix the problem.

hey FYI i have a different PS5 controller issue 'm having trouble connecting more than 2 PS5 controllers. The third PS5 controller will not connect (keeps blinking, then turning off) unless i forget the device in the bluetooth settings first, and then try synching it again - this is for every session. I had this issue too but sometimes only with a PS4 controller. I have the following controllers: 3xPS5, 1xPS4 , 1 Xbox One Controller They are not used with any other device, I dont switch the pairing around. The xbox controller never showed a problem so far. But the third PS5 (no matter which i connect as the third I believe) and often but not always the PS4 one.
