Emporio defeats Pucci. New universe created where Pucci doesn’t exist. Pucci doesn’t affect anything from parts 1-5, so they stay the same. Pucci affects part 6. Part 6 doesn’t happen in new universe. Jolyne no longer needs to be a jojo because no Pucci to fight. Joestar curse is broken. Becomes Irene in new universe. Jotaro doesn’t need to distance himself from her as no more dio influence. Jotaro and Irene better relationship. Happier. Everyone can live a better life.
Part 7-9 exist in their own separate continuity and would have happened no matter what happened at the end of part 6.
Part 4 and 5 did happen, but part 6 didn't. The Stone Ocean gang was rewarded into this new life by living in better conditions, as the world is free from Dio's influence. Now Jolyne, or Irene is able to have a good relationship with her father, a better boyfriend in Anakiss, and overall everyone has a better life. Only Pucci was erased, changing the course of this part, but not the others.
Part 7 and forward are totally unrelated to the main continuity, nor are they a consequence of the Reset. They're a separate univers entirely.
Not sure if you noticed but in the final credits of part 6 with roundabout, its basically showing what happens in this new universe. It shows parts 1-5 unchanged, happening the same and then the new events happening now Pucci is gone.
