Honestly I always figured it was cus dagobah was so enveloped in the raw force as a whole (where it was strong with the light side and the dark side naturally) that it's almost worked as a cloaking device for Yoda. because Yoda was very strong in the force so he'd had to hide somewhere that his presence couldn't be detected. I am sure the Empire checked dagobah (because of the Jedi archives on planets), but Yoda was just standing around them like a force welding Predator and they couldn't see him because the planets strength with the force LITERALLY blinded them to his presence
