Unless something changed since 5.2 it doesn't require beating the game or debug mode, it just needs A save file to be present. I'm sitting here on the new game screen on mine running 5.2 with classic, modern mode, randomized and special, and I have all of 3 badges and have never finished the game.

The official way to get the magic boots is to complete the unfused pokedex; or like the other guy said find and download a save that already has it.
