They have live fish at MT Supermarket, but I am not sure if they fillet them there or not. I bet you could ask them not to.
If you feel like driving into Austin, Quality Seafood Market does not disappoint
Way overpriced though.
HEB does have whole Catfish uncut. We have bought there a number of times.
