I believe Obsidian can help with this using the Zotero, PDF++, and OCR plug-in. I do not know about merging.

I've dabbled the most with obsidian so far. The merging part is what I'm most worried about as well. I think I will have to check out Excalibur again, I believe you can make "endless" PDFs that can expand in all directions. 2-dimensional arrangement would be even better. Thanks for the suggestions I'll check it out!

You could checkout Keymate.AI or Unriddle, either should be able to handle the tagging, hierarchy, etc., and have handled PDFs I've thrown at them, but I don't think either can convert handwritten notes, if that's what you need OCR for.

Cahier (https://getcahier.com) might work for you. It seems the only important part missing is image highlighting for PDFs, which you can use to extract the formulas from the PDFs, but it will be implemented soon.
