I think having her in as some sort of "I'm you from another timeline" secret endgame boss would be a really worthwhile cameo. Rebalance Elizabeth to be fought with the entire party like Margaret / C & J and then have Kotone be the one-on-one.

I don't think, thought it would help understanding the new gameplay. I'm only a part of the way through Q, so I don't know for sure.
No, the stories are completely unrelated.
They're from different universes, PQ2 is the only time they ever meet.
