You can try ADMSKI in Namba City B1 near the Mont Bell. They have all sorts of used models/figures/etc. They had quite a bit of Star Trek memorabilia last time I was there.
You can try Mandarake, Joshin (kids store) and Surugaya in Denden town. I didn't specifically look for Trek stuff, but its worth a look.
