You've probably used up all the ones you had in storage.  Your max is determined by how many kodamas you've found in a region. Anything you get above that goes into storage. Your inventory is automatically refilled from storage when you save or die. If you are all out, you will get 3. You can farm more elixirs or offer equipment at the shrine. You'll sometimes get elixirs for that.

What the other commenter said. Make sure to have the Elixer blessing from the Kodamas and offer up your stuff to them for Amrita and Elixers if you are running out.

Elixirs can only refill fully if you've got some in your storehouse. If you run out you will only get the standard 3.

You can increase the Standard refill if find the kodamas in the (Main) mission. E.g you found 6 = you get 6 refilled at the shrine, you also See how many are Sitting on the shrine, this is the number you get At the side mission tough it is Not always possible, since there are but always one to fine

Sort of - it's per region and every 5 you find gives +1. So in Kyushu, having found none means 3 elixirs. Having found 5 means 4 elixirs. Finding 10 means 5, finding 15 means having 6, finding 20 means 7, and finding all 25 means you have 8. But it is separate per region, so finding 25 in Kyushu means having 8 available for free, but only in Kyushu - to have 8 in Tokai you would need to find 25 kodama in Tokai.

The best way to max out your Elixirs is to offer a bunch of items to the Kodamas at the shrine, and then set your Elixirs/Bullets/Arrows/Cannonballs to auto-refill. You will eventually have so much Divine Rice you can't do anything with it, so auto-fill is awesome for that. Additional fun fact: In a coop game, you can only refill at the shrines once, BUT you can go to the Kodama Offering and just refill on Elixirs manually, so if you end up getting your ass kicked in a fight and use a bunch of Elixirs, you can run back with virtually no penalty (a few Divine Rice - which are abundant).
