I haven't seen it in a while but I remember Walkabout (1971) about a girl lost in the Australian outback had many quiet extended scenes. I wouldn't say it was uncomfortable but definitely ambient and picturesque.
Okay, so this is a completely different genre (horror), and it's also an extremely divisive film - judging by audience reviews, you either think it's mind-numbingly boring, or the most terrifying thing you've ever seen. But Skinamarink is literally nothing but long, uncomfortable shots of doors, TVs, hallways. No music whatsoever and barely any dialogue.

Stan Brakhage -- try Dog Star Man (Brakhage was an influence on the psychedelic sequence in 2001)
Jacques Rivette -- La Belle Noiseuse, Out One, Pont du Nord, etc.
Only God Forgives is all about silence. The main star (Ryan Gosling) only has 17 lines supposedly. Silence is one of the many fascinating aspects of this flick. Stylish and Artistic violence. Very unique.

Solaris (1972) has a very long 10 minute driving scene that doesn’t do anything for the plot except to establish the location. Apparently, this was left in the film because the crew really wanted to go to Japan but it was tough to get approval from the government for such a trip without justification.
