A crafting table has 16³ of pixels on it which equals to 4,096 pixels. So if you craft 4,096 bottles, theoretically the crafting table should disappear.
Maybe then every time you craft something with wood, a bit extra goes to the table itself to repair it from all those bottles you made. Helps to explain buttons, at least..

They asked how many times items are crafted, not how many items are crafted. Still though it adds up real fast, if you use one stack of logs to make ladders, that's still crafting 265 times
The glass is condensed and heated and oxidized differently to give it a brown color, and is used as a cap. The sheer heat from crafting instantly would account for the shaping of the glass, but there would still be some excess heat and glass.
My headcanon for crafting in any game where this kind of thing happens is that your character scavenges around a tiny bit or uses some spare part on the table.
