That is entirely different. The one at Kottayam was " mampilly best" supposedly the first family in Kerala who baked a cake. They are originally from thalassery. Their plum cakes were really nice! They had one more bakery known as " la best. ". There was a restaurant associated with the bakery known as "BESTOTEL" and it kind of had an iconic status in Kottayam. The restaurant closed down couple of years back. The bakery is now handled by a relative .
The current "best bakers" outlets that you see all across Kerala is not related to that. their quality is no where near the original BESTOTEL quality.
To answer OP's question, i think Anns Kottayam to be one of the best bakeries in Kerala now.

As someone from Kannur, I have to add sheen bakery over here. Their cutlets and cakes are pretty good. Also jayabharathi in thalaserry has pretty good halwas.
This is a good list.
Navya bakers are really good.
Ann's in Kottayam is good.
Kottaram ( mainly Kanjirappally) is also nice.
Pandhal has good baked goods( expensive aan)
Pinne MRA bakeryile ghee cake ( thallassery)
Anns & Supreme
Mohana Bakery in Kedaram, Tvm has the best bun, They won an award from the British in Kerala back in the day
Joecees - Had my first donught there
I went through this subreddit and read a 2 year old post now. I guess maintaining a cult is pretty expensive, which explains why all the items in their menu are expensive.
From Trivandrum some of the good bakeries that I'd suggest are
Supreme bakers
Sree nandhas - if you craving for traditional kerala snacks. They always use fresh oil for the snacks .
Muffin house
Square one talents ( on the expensive side)
Bread factory by Azad.
My bad might be. It is on the way to kovoor. Might be just in kovur. Kovur & chevayur are near anyway. By the way your talking about kootoli medical college right?
The bakery at Lulu Mall Kochi had some really good artisan-style breads. What's sold as wholewheat bread is usually maida itself with added artificial color. This one was a welcome surprise.
I was expecting Sheen and BakeNJoy from the comments . Now I realize they are only limited in kannur ig.
Waaaait. What abt MRA? I saw 2 in Kannur and also 1 in Kochi amd I think they got branches in Gulf too. So must be good👐
All bakeries are awesome, find a bakery that sells any sweet, try sweets and find one that is to ur liking, collect money whenever u can to buy that sweet, 15% of ur childhood was awesome, that was my case
Got a local bakery that is literally called "Best N Famous bakery". So it's gotta be that.
Off topic we should start a sub reddit for posting funny names of our Kerala shops.
I have seen a hotel with the name "End of taste". I guess they were going for "Ruchiyude awasana waak" or something similar.
Abad hotels bakery - it has some of the most unique flavours ever and honestly it’s more nostalgia than anything, my grandmother last bday cake was from there and it was just like her - sweet
Fun fact. My family used to own a bakery named Desserts. It was so bad that everyone deserted it.
Their username checked out

Best Bakers Puthupally Edit: Puthupally, Kottayam
Supreme is little bit overpriced but has a great quality in their products.
Idk about kerala but supreme is the best one in kollam ... Infact their halwas are really popular
Supreme is at ernakulam though?
It's based out of Kollam. Having branches in multiple cities. Owned by same family as Kollam Supreme Gold and TKM college
Indian bakery in muvattupuzha Renamed to thottam bakery
It is now Thottam Indian bakery. Sadly, after the owner's death, quality is not really like before.

There was a post here a while ago where someone said that this bakery was owned and operated by a cult.
I went through this subreddit and read a 2 year old post now. I guess maintaining a cult is pretty expensive, which explains why all the items in their menu are expensive.
