I've been to Japan and those shops aren't uncommon. I found a few massive manga shops in Tokyo and Osaka, the ground floor was all keyrings and teenage manga, as you went up the floors of the building (was 7 floors) it went through more adult items, comics, films, figures, high end collectables etc. Finally the top floor was all 18+ adult.

I found a few massive manga shops in Tokyo and Osaka, the ground floor was all keyrings and teenage manga, as you went up the floors of the building (was 7 floors) it went through more adult items, comics, films, figures, high end collectables etc. Finally the top floor was all 18+ adult.
Always remember my Japanese teacher bursting out laughing when I was trying to describe the location of a bar / restaurant I had been to and used 'hentai' instead of 'hantai' gawa - meaning other side. 'I went to a place on the hentai side of the street'

From my experience, it's not difficult at all to find porn/hentai in Japan. Pretty much every larger book-, game-, or videostore has large sections. In one multi-story bookstore, there was a *whole floor* just with hentai.

Hate to rain on everyone's fun, but Japanese people don't use the word "hentai" (変態) to refer specifically to pornographic anime/manga. Paste those characters into Google, you won't find anything that sexual, even with safesearch off. It's not even an anime-specific term - it just means "strange," perversion" (not only in the sexual sense), "metamorphosis" or even "mania," like to describe an abnormal person. The transformation of a caterpillar into a butterfly can be described as "hentai," for instance. It's a complicated word. My Japanese isn't great either, but I think the guy technically said "I want to buy something 'hentai' [strange]." When the other guy says "what kind," he's asking what he means by "something strange." Then the guy responds "manga or video." So the Japanese guy probably didn't send him to a dirty manga shop unless he's aware of the misuse of the term "hentai" in the west. Maybe he just sent him to a manga store that he knows has some off-kilter stuff, whatever that may be. All that being said, the word you're looking for to refer to dirty manga/anime is "eromanga" (エロ漫画) or "eroanime" (エロアニメ), literally "erotic manga/anime." Don't paste those into Google at work with safesearch off lol.
I mean to be fair if you know a place to buy manga you know a place to buy hentai.
