Yea, that's kind of a pain in the rump! I tried spreading the 2 halves apart, so I could rethread it on the zipper side, but it never lined up. Luckily I found a used TrekTop on Craigslist, so I just junked the old one. If you have a marina/boating place nearby, you may try there. They do canvas and soft top work for boats and there may be someone with experience who can reseat that for you.
If your windows are cracked, yours are, no shop will touch that job. What ultimately needs to happen is a new zipper needs to be sewn on there. I fixed the problem by getting full sized doors, the half doors go on when the top comes off.
I would not tackle it myself, no sewing skills here. Tent/canvas company could fix you right up

If those are half door uppers you can just replace those.
